Afflictions reveal blemishes in the three-leveled soul

במד' איום ונורא כו' ממנו משפטו ושאתו.
In the Midrash: "[Yisrael is] awesome and dreadful... from him issues his judgment and his dignity (s'eiso)" (cf. Chavakuk 1:7).
The Midrash applies the verse to Yisrael: their judgment and elevated status both come from their own selves.
אני אמרתי אלקים אתם כו' ע"ש.
"I said, you are angels (elohim)..." (Tehillim 82:6); see there.
Hashem declared Yisrael to be on an exalted, almost angelic plane — which is why they are held to a higher standard.
והענין כי כאשר ייחד הקב"ה אלקותו עלינו ואמר אנכי ה"א נעשו בנ"י כברי' חדשה.
And the matter is that when the Holy One, blessed is He, singled out His Godliness upon us and said "I am Hashem your God" (Shemos 20:2), Bnei Yisrael became like a new creation.
At Sinai, when Hashem attached His Name to Yisrael, they were transformed into a fundamentally new kind of being.
ולכן ניתוסף להם משפטים ודינים שאין בכל הברואים.
Therefore additional ordinances and laws were given to them, which no other creatures have.
This new spiritual nature brings with it unique laws and sensitivities not found in any other creature.
וכמו שיש חולאים בגוף כן נשתנו גופות בנ"י.
And just as there are illnesses of the body, so too the bodies of Bnei Yisrael were changed.
Yisrael's transformation reached even their physical bodies, which now respond differently than others.
כי הנגעים הם חולאים לבנ"י ולא לאחרים.
For the nega'im (tzaraas afflictions) are illnesses for Bnei Yisrael and not for others.
Tzaraas is a uniquely Jewish condition — a spiritual "illness" that manifests on the body of a Jew but not of a non-Jew.
וכמו כן המאכלות האסורות לבנ"י.
And likewise the foods forbidden to Bnei Yisrael.
The laws of forbidden foods similarly reflect that Yisrael's bodies are spiritually sensitive in a way others' are not.
וכ' במד' תנחומא על סמיכת פ' כי תזריע למינים הטמאים שבעוד הילד במעי אמו מלמדין אותו זאת אשר תאכל כו'.
And it is written in Midrash Tanchuma on the juxtaposition of the parsha "when a woman conceives (tazria)" to the impure species, that while the child is still in his mother's womb, he is taught "this is what you may eat..." (cf. Vayikra 11).
The Midrash links conception to the laws of permitted and forbidden creatures, teaching that the laws of kashrus are ingrained in a Jew even in the womb.
והענין כנ"ל לומר שהצורה של נפש ישראל היא משונה.
And the matter is as above, to say that the form of the soul of Yisrael is different.
The point is that the very form of a Jewish soul is of a distinct nature.
ומיוחדים אליו מינים מיוחדים שבארץ.
And specific species in the world are designated as belonging to him.
Because of this distinct soul-form, only certain foods in the world are spiritually suited to nourish a Jew.
ויש ג' מיני טומאות.
And there are three kinds of impurity.
The Sefas Emes now introduces three categories of tumah that correspond to three levels of the soul.
טמא מת משתלח ממחנה שכינה.
One who is impure from contact with a corpse is sent out from the camp of the Shechinah.
The lowest-degree expulsion is for tumas meis, which removes a person only from the innermost camp of the Shechinah.
וזב ממחנה לוי'.
And a zav (one with a flux) from the camp of the Levites.
A zav is sent further out, from the camp of the Leviim.
ומצורע מכל המחנות.
And a metzora (one afflicted with tzaraas) from all the camps.
The metzora, the most severe, is banished from all three camps entirely.
ויש מג' מדרגות אלו בכל איש ישראל.
And there is something of these three levels in every Jewish person.
These three degrees of impurity correspond to three levels present within every individual.
והוא בחי' נפש רוח נשמה.
And this is the aspect of nefesh, ruach, and neshamah.
The three camps and three impurities map onto the three levels of the soul: nefesh (lowest), ruach, and neshamah (highest).
והצרעת עושה פגם גם בנפש לכן ניכר הנגע בחוץ.
And tzaraas causes a blemish even in the nefesh; therefore the affliction is visible on the outside.
Tzaraas reaches down to damage the lowest level, the nefesh, which is closest to the body — so its blemish shows openly on the skin.
וזיבה הוא ברוח.
And ziva (the flux of a zav) is in the ruach.
The impurity of a zav corresponds to a blemish in the higher level of ruach.
וטומאת מת רק בנשמה שאין בה מיתה.
And the impurity of a corpse is only in the neshamah, in which there is no death.
Tumas meis touches the highest level, the neshamah — which itself never dies — hence it is the least severe blemish, affecting only the most exalted and protected part.
וחלק אלקות שנמצא באיש ישראל הוא מביא משפטים ודינין על האדם שא"י לסבול הפגמים.
And the portion of Godliness found within a Jewish person is what brings ordinances and judgments upon him, for it cannot bear the blemishes.
Precisely because a Jew carries a Divine spark, that holy part reacts to spiritual damage — which is why these special laws and afflictions apply to him.
וזהו משפטו ושאתו יצא.
And this is "from him issues his judgment and his dignity (s'eiso)."
Both the strict judgments and the elevated status of a Jew "issue from him" — both stem from the Divine portion within.
כמ"ש בספרים כי הנשמה בגוף כמו אזכרה בגוילין.
As it is written in the sefarim, that the neshamah within the body is like a Divine Name written on the parchment.
The soul resides in the body the way a holy Name of Hashem is inscribed on the parchment of a sefer Torah — investing the whole with sanctity.
ומעשי האדם עושין רשימות בנפש ורוח ונשמה.
And a person's deeds make impressions upon his nefesh, ruach, and neshamah.
Every action a person takes leaves a real mark on the various levels of his soul.
וזהו עיקר הפי' וכל מעשיך בספר נכתבין.
And this is the essential meaning of "and all your deeds are written in a book" (cf. Avos 2:1).
The "book" in which deeds are recorded is not merely external — one's own soul is the parchment on which every act is inscribed.
כמ"ש צדיק זכיותיו חקוקין על עצמותיו ורשע עונותיו חקוקין.
As it is written, a tzaddik's merits are engraved upon his very being, and a rasha's sins are engraved upon his.
A righteous person's good deeds and a wicked person's sins are literally etched into the substance of their souls.
וע"י הזיבה וצרעת צריך האדם להבין הפגם שלו עד שישוב בתשובה ויתקרב כנ"ל.
And through ziva and tzaraas a person must understand his blemish, until he returns in teshuvah and draws close, as above.
The visible afflictions are a wake-up call: they reveal the inner blemish so the person will recognize it, do teshuvah, and reconnect to Hashem.
[אח"ז מצאתי פי' הנ"ל מעשיך בספר בפי' החסיד לאבות]:
[Afterward I found the above interpretation of "your deeds are in a book" in the commentary of the Chasid (Rabbeinu Yonah) on Avos.]
The Sefas Emes notes that he later found his explanation of "your deeds are written in a book" supported by an earlier commentator on Pirkei Avos.
Summary: When Hashem singled out His Name upon Yisrael at Sinai, they became a "new creation," carrying a portion of Godliness that transformed even their bodies — which is why tzaraas, ziva, and the laws of forbidden foods apply uniquely to them. The three impurities and their three expulsions correspond to the three levels of the soul (nefesh, ruach, neshamah): tzaraas blemishes the lowest level and therefore shows on the skin, while tumas meis touches only the deathless neshamah. The Divine spark within cannot bear spiritual damage, so it brings these judgments; a person's deeds are engraved upon his very soul like a holy Name on parchment, and the visible afflictions exist to make him recognize his blemish and return in teshuvah.
